The only difference is that in the installed version, the applications database is updated automatically where in the portable version you need to update yourself by running UpdateApplications.exe. Besides that, the two versions are the same and work the same.
Check behind the "Misc" Button for more settings such as check for updates, diagnostics, support links, more.
